What may confuse some players is how there is the mention of The Onryo at first in Assassin’s Creed Shadows and then it quickly switches to being called The Shinbakufu. That said, these organizations are one and the same. The reason for the name difference is the protagonist, Naoe, doesn’t know how to refer to these enemies at first.
Initially, Naoe thinks of them as The Onryo due to the demon-like masks that each of the 12 members wear. However, it is later revealed that the official name of this group is The Shinbakufu and it changes as such in the Objectives section of the main menu.
